Characterization of repetitive regions in the genome of Ips typographus

dc.abstract.enRepetitive elements, particularly transposable elements (TEs), play a significant role in shaping genome architecture and influencing evolutionary processes. This study focuses on characterizing the composition and genomic distribution of repetitive sequences, with an emphasis on transposable elements, in the genome of the spruce bark beetle (Ips typographus). Utilizing a newly assembled chromosome-level reference genome, the content of repetitive elements was annotated using the Earl Grey pipeline, followed by manual curation and further analysis. Repetitive sequences constitute approximately 51.4% of the genome, with TEs accounting for nearly 23%. The most abundant TE groups identified include long terminal repeats (LTRs), long interspersed nuclear elements (LINEs), and DNA transposons.A primary aim of the study was to explore the relationship between transposable elements and chromosomal inversions, which are prominent features in the I. typographus genome, comprising nearly 30% of its total size. Two hypotheses were tested: (1) that TE density is elevated near inversion breakpoints and (2) that TEs accumulate within inversions due to suppressed recombination. Contrary to these expectations, transposable elements were found to be significantly depleted within inversions and, to a lesser extent, at their breakpoints. In contrast, gene density was found to be higher inside inversions, suggesting that purifying selection may act to reduce TE accumulation in gene-rich regions to prevent deleterious effects. These findings highlight the complexity of TE dynamics and their distribution in structurally diverse genomes. Overall, this study contributes to our understanding of genome evolution in I. typographus and provides a foundational framework for future comparative genomic studies within the Curculionidae family.pl

Celem niniejszej pracy była charakterystyka składu i rozmieszczenia sekwencji powtarzalnych, ze szczególnym uwzględnieniem transpozonów, w genomie kornika drukarza (Ips typographus). W analizie wykorzystano nowy genom referencyjny złożony do poziomu chromosomów, a anotacji elementów powtarzalnych dokonano przy użyciu programu Earl Grey, uzupełnionego ręczną selekcją i dodatkowymi analizami. Powtórzenia stanowią około 51,4% genomu, a transpozony stanowią niemal 23%. Najliczniejsze grupy TEs wykryte w genomie kornika to retrotranspozony z długimi powtórzeniami teminalnymi (LTR), retrotranspozony LINE oraz transpozony DNA. Głównym celem pracy było zbadanie zależności między transpozonami a polimorficznymi inwersjami chromosomowymi, które są charakterystyczną cechą genomu I. typographus i obejmują niemal 30% jego długości. W pracy zweryfikowano dwie hipotezy: (1) transpozony gromadzą się w pobliżu granic inwersji oraz (2) TEs są liczniejsze w obrębie inwersji ze względu na ograniczoną rekombinację. Wbrew oczekiwaniom, wykazano istotne statystycznie obniżenie liczby TEs zarówno w obrębie inwersji, jak i (choć w mniejszym stopniu) w pobliżu ich granic. Jednocześnie zaobserwowano większą gęstość genów w regionach objętych inwersjami, co może skutkować silniejszym działaniem doboru oczyszczającego w tych regionach, co może ograniczać akumulację potencjalnie szkodliwych transpozonów. Uzyskane wyniki ujawniają złożoną dynamikę TEs w zróżnicowanych strukturalnie genomach. Praca ta stanowi cenny wkład w poznanie ewolucji genomu I. typographus i stanowi punkt wyjścia dla przyszłych analiz porównawczych w rodzinie ryjkowcowatych (Curculionidae).pl
